A new villain who calls himself the Reverse-Flash enters the picture, who is by far faster the Flash, can quickly recharge. He wants to destroy Flash and goes to his house, he's not there, and kills is mother instead.
What distinguishes Flash and Reverse-Flash is, while Flash runs speed-of-sound fast, Reverse-Flash is so fast, he can run short distances to the future or past in millisecond increments. He can avoid a punch by running 3 seconds before his opponent waved their fist and blindside them when they cannot see it coming.
The Flash is in a critical state now after finding out his mother is dead. He is no match for Reverse-Flash, so he calls on Superman. Superman is not as fast as the Flash, and he's no match for Reverse-Flash, at least in speed. Reverse-Flash avoids Superman's blows, and kills Superman with Kryptonite, with speeds so fast Superman can't react.
The Flash will attempt will travel back in time to prevent his mother's death (and Superman's), but instead, crosses the multiverse, where he meets Michael Keaton's Batman.
Except cameos of Burton characters like Robert Wuhl as Knox, Michelle Pfeiffer as Selena Kyle, Danny Devito as Penguin, the guy who played Max Shreck's son in Returns, and Billy Dee Williams as now-established Two-Face.
The Flash is confused how this happened and where he is. He later finds out that Reverse-Flash, who exceeds the speed and energy of the Flash and is not affected by time travel, has followed him in his attempt, and with both their powers combined, creating speeds so fast, far surpassing the speed of sound and light, they ripped through a universe barrier. Reverse-Flash is now intent on wreaking havoc on Keaton's Gotham.
Ben Affleck will make his final appearance as Batman, before the Flash enters the multiverse portal, and go out in style.
The Flash can't run fast again for most of the film having went through a universe and spends the 2nd act having coffee and conversation with Keaton's Bruce. But Reverse-Flash is still out there, capable of a quick recharge, and wreaking havoc in Gotham.
Barry Allen meets Batman and has a giggly fanboy moment over how cool the Batmobile is. He comes from a world where he works with aliens who have superhuman abilities - and yet he's enraptured by a souped up car.
Keaton prefers to work alone, but has never encountered a villain like Reverse-Flash before. Flash is no match alone. In Keaton's Gotham, a Supergirl already exists, and had her origin story, much like Cavill's, off-screen already, so enter Supergirl as part of the team to stop the villain. Barry Allen will meet the Barry Allen of Keaton's Gotham (also played by Ezra Miller) With 4 against 1 now they have a fight.
The other Barry Allen has lost his suit. It appears that Reverse-Flash has stolen it through time travel, reversed the colours, and enhanced it with Kryptonite. The other Barry Allen will use one of Batman's suit with a spray-painted Flash emblem over the Bat logo.
The Flash regains his speed ability steadily and gradually. The only way for Flash to return back to his world is to run at top speeds with Reverse-Flash again and hope for a miracle.
But Reverse-Flash isn't going to help Flash, as he's the villain. So they have to dupe him somehow.
Flash has two speedsters on his side: Other Flash and Supergirl who can also run fast, but not as fast as the Flash.
As Reverse-Flash is attempting to escape back to his universe to kill other members of the Justice League, all the 3 speedsters (Flash, Flash, Supergirl) agree if they work together, they can stop him. Supergirl agrees to enter Flash's universe with him.
"Are you sure you want to do this?"
"Yes. We have to save Humanity."
Other Flash can't participate - he has to stay there; but he'll run fast with them at the beginning to create a break in the time barrier, and then back out.
When the Flash runs faster than the speed of sound, which requires him to first run over 8.5 km and then, over 900 mph: he enters what's known as Flashtime: which appears so fast, it's slow motion/blur to everyone else. But Barry Allen can bring others into his Flashtime.
Barry brings Supergirl into Flashtime (Supergirl is on par with Flash's Flashtime herself) and with 2 speedsters and one superhuman they manage to keep Reverse-Flash down before he has a chance to run.
Michael Keaton is driving the Batmobile looking for the group, but they're in "Flashtime" so they are almost invisible to him. Reverse-Flash sees him coming in almost stopped-time and opens up the portal right in front of his Batmobile, where he unknowingly drives through it.
Flash and Supergirl try to stop him and push the Batmobile away, but they cannot let Reverse-Flash loose, as he will enter the universe alone, leave them there, and kill Keaton's Bruce.
So Flash, Flash, and Supergirl enter the portal, and as it closes, other Flash stays on other side, Reverse-Flash is held right in the center by all 3, as the portal closes up, cutting him in half. Torso in JL universe, legs in Keaton's universe.
Now Keaton is in the JL-universe and there's no way of him returning home ever again. He is now the Batman of this universe and he will meet JK Simmons as Gordon. He is teary-eyed as his Gordon died of old age years ago. He will mentor the new Batgirl.
